A scuffle broke out at Hougang Stadium on Monday evening between players from the clubs, forcing their match to be abandoned.
FAS president Zainudin Nordin said: "We have a zero tolerance policy when it comes to violent conduct both on and off the pitch.
"FAS has started investigation and will pursue the matter thoroughly. Any players and officials found guilty of misconduct will be severely dealt with".
The association has also written to both clubs involved in the incident to submit reports.
A disciplinary hearing has been scheduled for June 3, 2011.
Meanwhile, Hougang United chairman Bill Ng issued a statement, saying the club is sorry the incident happened on their turf and that it would not condone such unruly behaviour.
Mr Ng added the club will interview all players and take disciplinary action against any player found guilty of any wrongdoing.
The club said it will also cooperate fully with the FAS investigation.
